In short, give your self /admin privelages then mouse over a cloned crewmember and type
/entityeval self.behavior = "thisisastring"
to kill them, any non clones will simply respawn, and the clones will just die and disappear :)
It's likely because outpost npcs (mainly the Ark characters) are programmed to respawn automatically.
If you spawn an outpost npc, it will usually respawn in the specific place when the area is reloaded (warped from and back to), similar to how the outpost works.
I found some similar issue with killing a crew within my ship (using the insta Kill gun)
And issues with the NPC + spawner crashing when I try making crew members.
Yeah, I would blame myself for having a million mods working at once.
