What worked for me is MoveIt's 'Reset Objects' tool. Click the triangle icon, then select the three dots icon, then select 'Reset Objects'

I've got Move-It, road anarchy, fine road tools, etc, etc., but I guess I'm just lost. Even just placing the elevated stations (well away from the shoreline) doesn't work right for me.

You definitely need Move it and anarchy mods to get it looking right. The game does have strange behaviour when placing waterside assets. Place the inner sections first then extend the roads out about 3u before placing the dock assets. You want the docks to snap to the road rather than the land.
I'm going to produce a video soon showing how I got the result shown in my screenshots. It does take a little bit of effort to get it looking right.

I have a similar problem with both of the standalone elevated rail buildings, except they place low!

I'm comparing this "high" and "low" to what looks "correct" on the multi-section "Elevated Terminal", as shown here:

This makes it impossible get all three (including the barge dock) lined up neatly.
